Darth Vader - Even before he got fleshed out as a sympathetic villain and tragic character.
The Frankenstein Monster - As he was essentially an innocent cast into the role of a monster by an unforgiving and fearful world.
Roy Batty - The lead runaway replicant from Blade Runner was denied his and his friends' humanity, and only acted reprehensibly at times because he had been built to be a soldier and killer.

To be honest, I side with villains more often than I side with good guys or heroes. I think villains are very misunderstood most of the time.
Or maybe I'm just evil myself. Muahahaha

Dr. Rutledge in Source Code was such a ridiculously contrived 'villain' that you ended up siding with him.

Gogo Yubari in Kill Bill.

Tiffany in Bride of Chucky (I was actually sad when Chucky killed her)

Mimete in Sailor Moon

Excella in the game Resident Evil 5

Poison Ivy in anything Batman related

Looking at this list I realize I've always favored the female villains for some reason. I think women make cooler villains than men do. :P

Sauron, in the Lord of the Rings.
Voldemort in Harry Potter.
The Borg, in star trek.

I sided in with Thrax when I watched "Osmosis Jones". (I have it on DVD.) The guy Frank should've died instead of Thrax! He wasn't taking care of himself, he wasn't listening to those around him, and to top it all off, he was acting like a jerk and a pig! Darn heroes...

I often find myself rooting for the villains. Joker, Megatron, Darth Vader, Dr. Doom. Those characters are often much more unpredictable and interesting than the virtuous "good guys" they're fighting. And since it's all make-believe, it's fun to indulge those dark thoughts I have at times.

I think that's the main reason I still like to watch pro wrestling: sometimes the bad guys win. It's pretty much the only entertainment medium where that actually happens on a regular basis.

My favorite wrestling bad guy of all time was Rowdy Roddy Piper! I most certainly cheered for Piper against Hulk Hogan.

I find it a little disturbing when people tell me they sided more with the Joker than with Batman in The Dark Knight. It's a terrific performance from Heath Ledger, but we're talking about a psychotic, homicidal terrorist here, and his other incarnations in the comics and TV shows aren't much better.

They could be quite annoying, but none of them are as bad as Giovanni Ribisi's character. I know he's supposed to be an unlikable scumbag, but I wanted to firebomb James Cameron's house every time he was on the screen. It's even worse next to Stephen Lang, who knows how to play an unlikable scumbag who's fun to watch.

As did I. But I really enjoyed Hogan's run as "Hollywood" in the NWO era. Definitely one of the best villains in wrestling history. Sneaky, treacherous, backstabbing, egomaniacal, all-around obnoxious. The stuff memorable bad guys are made of. (From what I've read about him, this probably came naturally to Hogan. :P )

In the movie Law Abiding Citizen, I sided with Clyde Shelton who had lost his wife and daughter and didn't receive justice from the Judicial branch.

In Avatar I hoped they would just get it over with and nuke the entire site from orbit. Enough said.
