I recently finished Revolutionary Girl Utena and was very satisfied with the ending, even though it was kind of ambiguous. So, what are some other anime that ended satisfactorily?

Don't know if you like seinen that much, considering most of what you listed is shounen, but if you liked Death Note you should definitely give Monster a try. It's pretty slow but it builds up into one of the most satisfying pieces of media I have ever seen.

Aside from that, Ergo Proxy had a pretty difficult to understand ending, but once you really piece the series together it's very well thought out. Another timeless classic.

Hmm, well there's Mushi-shi (each episode is pretty much a self contained plot so it ends very well, it also has a second season in production now)

Black Lagoon: the manga is still going on, but by the end of the OVA "Roberta's Blood Trail" it feels pretty conclusive, making it a good jump-in point for the manga or a good ending point if reading isn't your fancy.

Berserk: This is one of my personal favorites, and it's not one of those anime you hear about outside of specific circles otaku. There's the anime and the series of movies, both of which cover the Golden Age Arc of the manga (the backstory arc.) Sadly, neither end...period. The mangaka has been writing it since the late 80s and there's no sign of it ending any time soon, so you may want to avoid this. However, as with BL, the movies/anime are a great way to jump into the manga. It's an extremely messed up story that even makes Hellsing look tame, so if you can't stomach horrible things that I can't even mention on this board you may want to reconsider.

Mushi-shi: There's more coming? SWEET! I loved the first season
Black Lagoon: Didn't really care for it.
Berserk: I felt ripped off by the anime. I'd read the manga if I could find it.

admittedly, 75% of these are self-cotained films, But a satisfying ending is a satisfying ending.
depending on the defintion of satisfying. Mine is very cerebral.
And yes, I think the original evangelion edning is one of the most brilliant things ever to have happened to mankind.

Fushigi Yuugi had a wonderful ending until you get to the OVAs. The OVAS felt like a desperate attempt to drag on the characters in a plot that hardly connects to the 52 episode series and sucks out the epicness and emotion that the series built up to. I know that the manga is similar to the OVAs as to how the story ends but again the whole post-series was unnecessary. I showed my sister the 52 episodes of the original anime and no more than that. The ending there worked perfectly.
