I vote for Anakin Skywalker/Darth Vader of Star Wars, and Roy Batty of Blade Runner.

Any others?

Patrick Bateman - American Psycho

Hannibal Lecter - Silence of the Lambs

Yuri Orlov - Lord of War

The Coyote - Roadrunner

I like smart vilains with personal issues.

Coyote tops them all!

Ba'al...

Image

... played by South African actor Cliff Simon, is a Goa'uld based on the Baʿal of Canaanite religion. He first appears in the season 5 episode "Summit", and becomes a recurring adversary in the remaining seasons of Stargate SG-1 as well as in Stargate: Continuum, making him the longest-running villain in Stargate history. In the show, Ba'al is an intelligent and cunning System Lord, though unlike most of his peers he is rather flippant about his "godhood".

Adrian Veidt. He really resonates with me because he can see the world heading to oblivion and the only way he can stop it is to become the most hated man in history.

I agree w/ Anakin and the Coyote.

Gollum/Smeagol until he succeded in turning Frodo against Sam.
Khan from Star Trek: He was a victim of circumstance.

I am sure there are others I can't remember off of the top of my head.

Edit: Davy Jones was one of the ones I forgot. Frankenstien's Monster.

I don't if these two count but maybe they do.

Davy Jones from Pirates of the Carribean, and the Ice King from Adventure Time.

Davy Jones was scorned by his lover not being with him. While at first I didn't like the Ice King, but after watching the episode " I Remember You " my perception of him changed.

Roy Batty was not evil. He was true to his Replicant Nature. The guy who ran the big corporation that made Batty was the real s.o.b. and he got his, didn't he?

Batty was fighting for his survival; he could even be considered a flawed hero. But this brings up the question of whether an artificial being can have morality. In the Blade Runner Universe he wouldn't be considered capable, but I think this is one of the important questions that both the movie and the story (Do Android's Dream of Electric Sheep) bring to light.
It's not something that is a problem now, but as technology evolves, it may become one.

-Mr. Freeze from Batman, because he really just wants to save his wife.
-And of course, Wile E. Coyote.

Mr Freeze (Especially the Arkham City/Animated series version) - He's not a bad person, he just wants to be reunited with his wife again.

Hannibal Lecter - He may be a dangerous and cunning killer, but he's extremely smart.
