Definitely Sheldon form the Big Bang Theory! I would be his friend and stand up for him. I don't think it's fair when the others pick on him. They just don't understand him. I would be the one that would and I'd try to teach him things about the Neruos. (My term for NT's.)

The Cigarette Smoking Man has his moments where he actually shows a human side to him. Rather than being completely evil, he's often forced to make difficult decissions nobody else in X-Files are forced to make.

Can video games count in this because if I would say Zero from Megaman X especially in X4, which if you can look past the terrible english dub is really sad and depressing.

Sweeney Todd (aka Benjamin Barker): while his actions are quite repulsive, you can't help but feel for the guy, since he was exiled on trumped up charges, had his wife taken from him and raped by a judge, then discarded like human trash. He finds out that his daughter is made a ward of the court, and about to be married to the same judge that had him exiled.

Waspinator (Beast Wars)

For a Predacon that has the alternate form of a giant wasp, he was always picked on by his comrades, always blown up by the Maximal's during a firefight, or decimated by another force of nature. I loved it when he let Quickstrike and and Inferno have it both barrels before they blew him up..... again.

Miles "Tails" Prower from the Japanese version of the 3rd season of Sonic X he truly had to make the hardest choice of everyone. Kill the love of his life? Or doom the galaxy to annihilation?

Nero from the Star Trek reboot. He lost everything - his pregnant wife, his family, and literally his whole world. His genocidal ambitions for revenge are indefensible, but the pain behind them is understandable. Now all he has is his hate to keep him going.

Rattrap (Beast Machines)

Spent most of his time getting impatient before finally transforming, only to find out he has no weapons whatsoever. He even got harshly reprimanded by his fellow Maximals for screwing up an important recon mission, even though he was just trying to help. (Blackarachnia, Cheetor and Nightscream being colossal pricks afterwards just made it worse)

He also made a deal with Megatron, protecting him while he was at his weakest for one night. Even though Megatron enslaved Cybertron and turned it into a dystopian society, he kept his end of the deal and let Rattrap walk away unharmed, thanks to Optimus Primal's reasoning.

I´m surprised no one has mentioned Erik/Phantom from Phantom Of The Opera. All he wants is love that has never been given to him

Erik - The Phantom of the Opera - of course!
Edward - Edward Scissorhands - When he tells Winona Rider "I can't" I just about lose it every time.
David - AI - When he goes up the steps and calls for his mother, and she's been dead for thousands (?) of years, I do lose it every time.
Quasimodo - The Hunchback of Notre Dame
He - He Who Gets Slapped
Kenshin - Rurouni Kenshin - despite his sunny disposition around Kaoru, he has deep scars from the lives he has taken, to the point that he feels no one could ever care for him.

Pokemon
The Charmander that was left behind
Latias and Latios. In fact just about every legendary Pokemon seems to be killed in the movies.
the Squirtles in Vermilion City
Celebi (Pokemon 4ever)
Caterpie when Misty dislikes him and Buterfree when he falls in love
Arbok and Wheezing when Team Rocket had to let them go

Lassie in every scene where she is chased, sick or injured

Eeyore

Michelangelo in the Turtles in the episode "Michelangelo's birthday".

Bok-nam in the Korean horror movie Bedevilled.
Skip the rest if you wanna watch the movie: Contains spoilers:

She's raped by all the men, everyone despises her, she's the local slave, and when her child is killed, no-one really cares and they even try to pin it on her. Small wonder she goes nuts.

Thomas of Downton Abbey.

Yeah, he comes off as a manipulative jerk who plots and schemes his way about, but in the end, he's really some kind of damaged goods. By Season 3, we know his parents are gone, he's gay (revealed from episode 1) but living in a time where there's not many places in the world that would tolerate him being open about it (even though everyone at Downton seems to know about him being "different"), and it seems like he's full of anger and bitterness at the world in general.

If he was nice to people, he'd probably be more accepted, have more genuine friends, and even find life more worthwhile, but something seemed to shape him this way, and so far there's been no big revelation as to how, when or what made him such a jerk in life.
