Battlestar Galactica is a great sci fi show.
Last Exile is an anime that has really well done sky battles. Technically they're not in space though.

Babylon 5 had the best battles. I have not seen anything else come close.

There were a few good engagements during the Dominion War in Star Trek: Deep Space Nine. My particular favorite would be the Second Battle of Bajor, when Starfleet retook DS9 from the combined Cardassian-Jem'Hadar forces...

Space fleet battles... in anime that I know of.

Gundam: Universal century stuff mainly, but still Gundam for the most part is MS battles.

Crest/Banner of the Stars: Yes, space fleet battles... but not the point and shoot kind. Space battles in this show play out rather super-realistically and drawn-out. In other words, not very exciting stuff.

Gunbuster: Yep, it's got classic space fleet battles and then some...

Harlock Saga: Probably has space warship battles... but I haven't really seen the show.

Martian Successor Nadesico: has a few warship battles...

There's probably some other animes with fleet battles... but the thing is, space warship battles are often never a focus in anime and get relegated to minor background events while mecha battles take the focus.

I also forgot, the 11th Episode of The Melancholy or Haruhii Suziyama has said space fleet battles. I remember seeing that in a youtube AMV and someguy told me about it on another forum. I only d/led that ep so I could see the ep.

I can understamd why people were saying it's Sins of a Solar Empire multiplayer or a similar game lol

EDIT: and lol @ some of the guy's uniforms, the guy who was President of the Computer Society was dressed like a f*****g Abh officer or some s**t.

And the 15,000 ships everyone gets is a nice reference to Legend of the Galactic Heroes, many of the major fleets are around that size.

EDIT 2: man, they ripped off a lot of the battle ideas and the like from LOGH. They even used soem of the same classical music played in LOGH. The 'turn the fleet 90*' was another too. And hjwo they normally engaged at logn distances. Or I'm reading too much into this.
