Back in the day, it seemed like Mewtwo was the only super winning pokemon to have. It got to the point where Nintendo Power magazine complained that every kid telling them about their pokemon team, must have Mewtwo to win.

Well, to start yes Mewtwo was very strong back then in the first gen because Mewtwo's unpredictable moveset and role with his stat distribution and move pool it is easy to say that he is one of the strongest Pokemon ever conceived of ( I am talking about gen 1 mewtwo not in later gens). If you faced someone using him you never truly knew what role they made their mewtwo till it was too late, not even a Chansey or snorlax could take more than 2 psychics from this beast. and you could just teach him submission to counter their amnesias anyway. There was no stopping Generation 1 amnesia Mewtwo. at lvl 100, Mewtwo could reach 999 special with just 2 amnesias... so not even the strongest sp. tanks could take him after that.
But you are forgetting all the balancing they have done to the game since then. special stat split, dark and steel type, new EV system, new Pokemon, etc. so I am not worried about mewtwo getting a new form, to be fair gen 1 legendaries never had exclusive moves but now Mewtwo has phystrike. And no Mewtwo was not the only "super winning" pokemon in gen 1, you are forgetting chansey, snorlax, tauros, dragonite (best wrap user), and so much more.
