* Squall Leonhart (FFVIII), I'm not sure, he was a loner first, but he grew in an orphanage. . .

* Auron (FFX), He's sometimes untalkative, maybe he's an aspie.

Auron is NOT AS. He just doesn't need to say anything because fiends already know to get the hell out of his way, he is the baddest m*****f***** in Spira.

Same goes for Cloud Strife.

As for Link, Shigeru Miyamoto just designed him that way, I don't know why. He just lets Navi do the talking.

Rikku's personality is a little too bubbly for that... and she's got a keen female intuition. She has very little common sense, though, i'll give you that...

Yeah, for example Crono (Chrono Trigger), I think he's aspie

Serge (Chrono Cross) is a mute hero, but I don't think he's an aspie

Squall may just be needing councilling, he had a terrible upbringing with several important people in his life abandoning him, coupled with the fact the GF screw with his mind so he has many lost memories.

I'm throwing in another vote for Squall. I know he doesn't fit the bill perfectly, but I'd say it's more than just his upbringing and the GFs that made him that way. I really associated with that character.
Also, I agree about Solid Snake and Naked Snake. It crossed my mind when playing the games, but I'd never put much thought into it.
Finally, I'll put forward Vincent Valentine. This'll make more sense to people who played Dirge of Cerberus - although he wasn't as antisocial before the whole chaos thing, he still seems like a prime candidate.

I'll third Gordon Freeman. Actually, add Barney and the scientists to that list. They were all pretty geeky in their own way. And Barney's sense of humor was pretty quirky. (Oh, and noticed how he never actually looked at you, more kind of past you? ...)

Another thought... what about... the monsters in Silent Hill? The jerky movements and quirky ways of walking about, disfigurements, the way they don't directly interact with you, but instead react to light and sound stimuli around them...
