he's/she's/it's so mysterious. i kinda wish the game gave it more of a backstory...

Lechku and Nechku. Rao a.k.a. Ninetails. Orochi. Pretty much every Okami villain is awesome.

My favourite is probably Xehanort, he's creepy.
Also Eggman

The Star Wolf team, from the StarFox series, is pretty awesome. I wish they made a game where you could play a campaign from their perspective, or at least fly some of their ships. Thinking about it now, a StarFox-based mod for StarCraft or Halo CE would be pretty neat.

Speaking of StarCraft, while it's hard to pin down any one side as the "good guys" or the "bad guys", as they're all villainous in their own ways, the closest would be the Zerg, and I think they're pretty cool. I mean, they're like these giant, hyper-evolved bug things that can travel through space without any sort of technology, own the crap out of other races that do use technology like the Terrans and Protoss, and just consume EVERYTHING in sight.

Also, Malek from Star Wars: Knights Of The Old Republic and Venom from Spider Man 2000.
