If you don't know what I'm talking about, read and watch every bit of Halo's expanded universe.
I'd recommend reading Cryptum, Primordium, and Glasslands as a top priority, for these books will tie in with Halo 4 the most. Also read the Halo 3 Terminals and watch the Halo: Combat Evolved Anniversary Terminals.
I'd say that it would be the Precursors. They can create and accelerate the evolution of other races. Perhaps they'll send something that's worse than the Flood?
Another theory is that the Timeless One somehow survived. He might make a return.
The Forerunner named Faber might be alive to.
Also, 343 Guilty Spark did mention in the second to last Terminal in Anniversary, that if the Librarian were not around to temper his rage, the "Reclaimers" might prefer the Flood.
