Here's some of mine:
The opening of FFVI.
All of Kefka's lines in FFVI, and the Kefka boss battle.
The 'You're Not Alone' part of FFIX.
The 'Suteki Da Ne' part of FFX, and the ending.
Pretty much all of FFVII [as if it wasn't obvious from my username and avatar!]
The special opening cutscene of FFIV for the PSP.

Betting on chocobo racing at gold saucer, that whole arcade bit, I still remember the insistent tinkling music!

(No major spoilers)

FFIII first Bahamut encounter where you have to do something slightly unintuitive in order to progress.

FFV where Galuf keeps fighting vs. Exdeath beyond exhaustion.

FFV the final battle.

FFVI the thing with Celes and Cid in the Ruined World.

FFVI Zozo.

Actually can't think of any that aren't FF7.

The whole Shinra HQ section is amazing especially the latter half. The section after Jenova breaks loose is legit scary to me, then there's the series of twists leading from that, and the escape.

Actually, any scene involving Jenova, she/it is my favourite FF villain and actually really scary in design and concept, although you usually only see her through Sephiroph's projection. I actually replayed the game last year and had nightmares for a while despite being a grown man.

Waking up in the aftermath of what happens in the Northern Crater.

The assault on Midgar.

I'd probably have loved the the World of Ruin in FF6 if I played it when I was younger. I mean, I do like it now, but nostalgia is definitely a factor in these things and I didn't care about the narrative or the characters otherwise.

^Yep, Jenova is the scariest villain ever in my opinion. Have you seen what she looks like in Advent Children? *shudder* Not to mention the fact that for most of the movie characters are carrying around her severed head in a box. :skull:
I purposely defeated Hojo with Cloud, Tifa, and Vincent in my party, just to let them get some form of revenge.

The funny thing is, when I showed FFVII's opening to my mum, the first thing she said was 'That's Aeris?' Then again, this was after we watched the movie [in Japanese with subtitles, because I refuse to watch it any other way].

FFIX's ending [Zidane reuniting with Garnet]
Heck, FFVII's ending, for that matter [especially when Aeris helps Cloud save Tifa and when it seems like everything is going supernova [did I just make a pun?] from the Lifestream.

Y'know I haven't even watched Advent Children since it came out. I kinda hated how the characters looked especially Cloud -- my mental image was always just that he was some goofy guy with big spiky hair, whereas they made him all bishy.

The fact that the Sephiroph you see through most of the game is just Jenova's body parts being carried in some unexplained, mysterious manner towards the crater is pretty spooky! The fact that you never really understand or communicate with its consciousness, the way it can manipulate memory and the ambiguity over the extent that Sephiroph and/or Jenova are in control as one entity, it's all really paranoia-inducing. Whether or not it's a coincidence I don't know, but the game has a lot of really weird looking monsters, which given Jenova's ability to transform things into monsters (eg. the Cetra) suggests to me that some amount of the monsters (or all of them on the planet, even) could be created by Jenova, possibly descendants of the transformed Cetra? Who knows.

That boss tune, too. Ugh.

I will add that the modern PC version on Steam has a lot of good mods that, at the least, fix up the
script/localisation issues, allow you to use higher quality or custom soundtracks, and touch up the backgrounds and FMVs. Though I'd kill for a decent difficulty/balance mod.

I'll post a few light hearted ones:

Galuf and Bartz in FF5 finding out Faris's little secret at the inn.(Though it's pretty obvious, I always thought) Those reactions, that music, get's me every time, haha.

Squall's thoughts on his dream(As well as Laguna), on the train to Timber in FF8.

Meeting Ultros in FF6. Muscle heads, hate em. (As well as some other golden lines)

Finding the Moogle in Ice Cavern in FF9. Not the reaction I was expecting, but sure made me laugh.

I mentioned the monster designs in FF7 before and just saw this article. This isn't nearly all of them though. I have a particular fondness for the mechanical and biomechanical creatures.

^Me too! All of those crazy enemies in FFVII are awesome, especially the ones in ShinRa mansion and those bunny things that jump up and down near the Icicle Inn. Fond memories! :)

Ahhh Shinra Mansion, I always ran from those fights while I was on my way to get Vincent, mostly Yin Yang; talking of, when I type that into Google the first suggestion is 'yin yang ff7'!

I like to think that the monsters are all Jenova mutations of some sort, as I said before. It's really the only way to explain the alien-ness of a lot of those monsters, and the weird fusions of stuff that makes sense and stuff that doesn't. Although if I think a lot about it there's some stuff that just isn't explainable, like Reno having the ability to freeze people in pyramids... I'm just believing what I want. The ambiguity of the setting allows me to, okay?!

It's weird how weird that game is. FF8, despite everything, is relatively consistent thematically. FF9 has nothing really weird, and is probably the most well-designed FF game on the PS1, but I find it kind of boring by comparison.

^That's actually a brilliant theory, and couples with my theory that most of the monsters are genetic/Mako experiments of Hojo and/or humans turned monster by too many JENOVA cells being injected into them. Wait...You can run from the Yin Yang fight? Oh. I so wish I knew that sooner! *cough that darned safe cough*
I love weird things! That's one of the many reasons why I watch Doctor Who and Digimon and epic stuff like that and why Persona looks so interesting.

How about the funniest Final Fantasy moments? :)

Final Fantasy 7, when you steal the Tiny Bronco away from Rufus.

Final Fantasy 7, when Tifa and Cloud fall into the Lifestream and go through analyzing Cloud's memories.

Final Fantasy Tactics, when Zalbag and Ramza fight Dycadarg.

Final Fantasy VI had so many great moments, but for me its most memorable was this:

https://www.youtube.com/watch?v=4zgrR7-iZbI

The entire premise of the scene is completely bonkers in that way that seems charming in the context of the game. You're trying to get to the southern continent where the evil Empire is, but to get there you need to ask the wealthy owner of an airship for his services. You find out he's infatuated with an opera singer and plans to kidnap her, and she so happens to look like one of your party. So that party member impersonates the opera singer in an attempt to get kidnapped instead, so you can all meet and hopefully persuade him to fly you to the southern continent. Also, there's a mischievous octopus who is a recurring villain that wants to get at her, who is strangely attracted to the women in your party.

^There's also the fact that said octopus tries to drop an anvil on Celes. That scene is one of my favourites, too. :)

I started playing one of the early final fantasy's a while ago I can't remember which one it was but there was this whole kinda haunted train segment, the game was awesome but I played it on an emulator website and can't remember my password. I think it may have been final fantasy 3.

^FFVI, which contains the haunted train sequence, was retitled FFIII in North America, just so you know. It's epic how Sabin can perform wrestling moves on a train.
