I don't think that the problem with science is in the methodology nor the advances it often leads to. Rather, the problem is with agenda-driven funding. Examples of this can be found in many studies which set out to prove the existence of something, rather than to disprove the hypothesis. For extreme examples, I highly recommend you take the time to pour over some "creationist science" papers, if only for the entertainment value.
