I wouldn't offer to pay the late fee. If they want it they can ask for it. Then if they did ask me for it I'd tell them no if I were you.
I also wouldn't bring it up. I'm sure that, if she wants to collect this late fee, she'll have no trouble telling you so. Whether you should pay it then depends on your contract. If it says so then yes. Otherwise no. How long you've lived in the house or what you and your landlord think of each other are irrelevant.
And no, I don't think it makes you a bad person to have an angry thought like that.
