Probiotics can't make much of a difference if your gut is still imbalanced with yeast overgrowth that will simply kill off the probiotics so they never have a chance to colonize and populate the gut with healthy flora. That's why the diet & treatment protocol I've been putting myself through for several months now begins with killing off all the bad stuff and clearing it out, then healing the intestinal lining, and finally repopulating the gut with beneficial probiotic bacteria.

If you're worried about using harsh medications to kill off bad bacteria in the gut, do it gently and naturally via diet, herbs, oils etc. I know it's possible because I've done it/am doing it. It's still possible to go too aggressive and end up with Herxheimer Reactions (allergic rashes, essentially) to the die-off effect of too much yeast/bad bacteria being killed off all at once.. but you really have to overdo it like I did a couple times in a big way. Otherwise it's been pretty smooth sailing, slow and steady, with no real undesirable side effects. Start with one of the gentlest antifungal foods: coconut oil, and eat more and more of it every day for 4-5 days and then switch to another stronger one and so on. I think with my increased stress and very narrow eating habits and apparently being of Indian descent some food I just can't digest, has led to a lot of IBS issues. It's not as bad as some people though. Dairy products and chili seem to really set things off. My biggest problem is getting enough calories a day.

I get acid reflux too. I just try to eat more slowly and in an upright position.
