Oh, you do it. I don't really play that game, but I have a friend who does. It was the last clue that gave my brain the connection. And the "Kefka" reference to number six.

Not game. Games

The answer is the last bosses in the Final Fantasy games. (I made a decision to make Kuja, rather than Necron, the last boss of FFIX, because Kuja's more interesting)

Here is the riddle with explanations:

I am the last ones in the Ultimate Illusion.... (The last bosses in the Ultimate Illusion/Final Fantasy)

My first was the essence of entropy from four.... (entropy=Chaos, who was created from the essences of the Four Fiends)

My second went to Hell and back... (The Emperor of Palamecia did that, literally)

My third was a dark cloud that manipulated all... (The Cloud of Darkness from Final Fantasy III, a bit obscure, but no FFIII is released in English...)

My fourth was the no-mass creature of hate.... (no-mass=zero-mass, or Zeromus, who called himself a creature of distilled hate)

My fifth was any number of demises.... (X demises, X-Death, though it is spelt also in English ExDeath)

My sixth was a deranged existentialist of Metamorphosis.... (Kafka wrote Metamorphosis, which was also the name of a piece of music in Final Fantasy VI

My seventh is a lame angel.... (One-Winged Angel is the final battle theme of Sephiroth, and he is sometimes seen with one wing, in Advent Children as well as the Kingdom Hearts games)

My eighth is "a witch in time, saves nine"... (Ultimecia being a witch, or sorceress, who gains the ability to manipulate time)

My ninth is a potential tyrant who wished to end all existence when he thought his would end.... (Kuja, when he found out he wasn't immortal, decided that all existence would end with him)

My tenth is the embodiment of mankind's crimes against divinity.... (Sin. You can't make clues for the actual last bosses, but they are still Sin)

My eleventh are multiples that may never end.... (I don't know every single final boss in Final Fantasy Xi, but there are at least three, one for each expansion, I think)

My twelfth is a vain man of power, merged with a ship of the sky.... (Vayne [vain] merges with an airship...)

Consumes fuel, but is not a fire
Is on an arm but not always
