Who's more capable?

I'm not sure. Depends on who is writing the battle. Mix in some Daleks, though, and unless any of the other two groups have heavy artillery, the Daleks will wipe both out.

Well, a lot of Daleks will survive for an episode or more - Stormies and Redshirts generally drop within minutes of appearing so that really isn't fair .

I'd like to see the Borg vs. the Empire... A giant metal cube against a giant metal ball.

You see, it depends which is moving, which has its major weapons activated, and whether or not physical collision is involved. Also, I'd dare say most Borg cubes are smaller than the Death Star.

Sadly: Cylons weren't an option.

Out of the two first options I'd say Stormtroopers, It depends what type of weapons and armour they're wearing, for standard like this I think there is a chance the redshirts would win against the standard trooper.
With the Imperial Dark Troopers
with rechargable shotguns, jetpacks and thermal detonators... I think the stormtroopers have won.

Redshirts win, as kirk and co. avenge their untimely dooms. For each redshirt that falls, Kirk kills twenty stormtroopers! And McCoy says, "he's dead Jim."

While redshirts have better weapons, the storm troopers don't exist merely to die... or wait... yes they do.... Hmm, wait, TNG era redshirts would win.
