For the knees, I find volume hurts my knees most. You seem to be very into high volume. High reps, one thing about them, they allow your form to degrade if you're not focused while doing them. You can also wear sleeves, too, to keep the knees warm. I wouldn't go for wraps yet, but sleeves are nice imo. Also, light warmup and stretching is good, don't go crazy with it, but hip flexors are good to stretch.
My opinion could be you're just hurting yourself with volume. You seem to always do like 10+ reps of everything, all the time. It's good to do sometimes, but not all the time. And if your form is bad on an exercise, it's definitely not good to just force reps out with bad form. You probably shouldn't in a given day, do over 30 or so reps with any exercise. If you do go for high rep programs, it needs to be done within like 50-60% of your ACTUAL (not projected) max for one rep.
How'd you stop using your back squatting, anyway? Are you doing powerlifting style squats or Olympic squats?
