My school schedule does not give enough time between classes to poop. I go in the mornings, and holding it until lunch can mess up my stomach for days. I also don’t want to spend the morning wondering if I’m going to crap myself.

As a result, I have been showing up late to this one class nearly every day. The teacher of that class is very leniant about rules in general. However, since this is becoming regular occurance, I think she might start asking questions. I don’t know. Should I say anything, so she doesn’t think I’m trying to cut class? If she asks, what should I say? Our school has a policy of deducting points from the final grade when a student shows up late too many times.

I would talk to a doc to see if there's a medical reason why you'd need to regularly poop again so soon after you've went in the morning. You could also get a doctor's note to hand to the teacher or principle or whoever that can explain to your teachers that your late cuz of medical reasons.

Sorry if I was unclear. This is what I meant: I poop once a day in the mornings. After I go in the morning, I don’t have to go again. If I don’t go in the morning and delay it until lunch, it causes problems. The poop itself is healthy, if I go when I need to. It’s just bad timing. Do doctors write notes for that?

This is an issue similar to constipation. I have found that eating an apple right before bedtime allows me to have a bowel movement first thing in the morning. But you need to eat the skin of the apple, not only the pulp for this to work. It is the combination of the two (skin, pulp) that provides this effect.

I would suggest trying to adjust your body's schedule. It won't work all the time but perhaps enough so that you don't arrive late very often.
Try different things - the apple before bed suggestion sounds logical and harmless.
Try getting up 15 minutes earlier and eating breakfast 15 minutes earlier.
Try taking a short walk, or a cup of tea, or just sit on the commode for a minute with something to read. ( Don't sit long and don't try to force things, that will only lead to problems like hemmorhoids.)
Just try to gently coax your body into a slightly more convenient schedule.
