If you're anything like me, you have several...

Hurt - Nine Inch Nails
Paint it Black - The Rolling Stones
Creep - Radiohead
Spaceboy - Smashing Pumpkins
Coma White - Marilyn Manson
Bliss - Muse
Soldier Side - System of a down

There's plenty more :|

(In no order)
Burzum- Dunkelheit, Tomhet, Der Tod Wuotans
Vinterriket - Landschaften Ewiger Einsamkeit Vii, Stille I, Das Winterreich, (plus many more)
Astarte - Empress of the Shadowland (97 version)
Sapfhier - Gudadräparen (sort of)
Moonblood - In a Bloody Night of Fullmoon (sort of)
I Shalt Become - (pretty much everything that Ive heard) Especially "Fragments"
Blut Aus Nord - Procession of The Dead Clowns
Ancestors Blood - Wisdom Opens The Gates For The King

For stuff thats more fast paced,
Deathspell Omega - For Fire and Void Become One
Dark Opus - Infectious Ritual (I think you might still be able to get the vinyl on blackmetal.com)

Thats pretty much everything I can think of *Off the top of my head*

So many, but Pavane for a deceased infant by Ravel is especially moving, to me. And Barber's Adagio for strings.

Do you even know who I am anymore.

This was in my church about a dad who did nothing but work and didn't spend time with his family.

"Ain't Afraid to Die" or "Mazohyst of Decadence" by Dir en grey, maybe. Or, Creek Mary's Blood by (old) Nightwish, though they have several that could qualify.

"The Hungarian Suicide song" which has apparently caused a lot of people to commit suicide, including the person who originally wrote it. Also there's Frankie Teardrop which is about a guy who can't afford to support his family anymore ends up killing his family and committing suicide.

For some reason I find 'everybody's happy nowadays' by the buzzcocks unbearably sad. Other than that, 'No Compassion' by Talking Heads which is on 77.

Tears in Heaven is very sad if you know why Eric Clapton wrote it.

Der Gang by Basarab is an instrumental that is pretty depressing as well, just to throw that out there.
