I was sitting in a desk, and the person behind me rested his foot on the back of my seat. Then he started shake his leg, making my seat shake. Then I started shaking my leg too.

The person said to me, "Can you PLEASE stop shaking your leg?"

At this point, I was thinking of saying something like: I let you put your foot on the back of my seat and shake it, and I didn't complain, so you should be grateful. How many people would let you do that? Now YOU'RE asking ME to stop shaking my leg?

I didn't say actually anything, but if I said that, would it be an overreaction?

I'd trim it down a bit personally, something closer to

"If it bothers you, you can always take your foot off of my seat".

Makes the point perfectly well without drawing potential criticism of self-righteousness or making a big deal out of nothing" that could be read from your potential response.

In the moment, I would've gotten annoyed too. Maybe he didn't realize he was doing it though. Good for you for not making a scene. In your place, I might've blurted something out and regretted it later.

We were both 9 when this happened, so quite possibly that could be.
