This is an online ear trainer. I've been getting the exercises wrong, and it seems like the notes played are out of tune.

They are not out of tune, but as with all "synthezised notes" as opposed to recordings of a piano they sound shrillish. Humm to yourself the notes until you are humming their notes, then use your hummed notes to find the interval. (I do this by matching them to begingings of songs).
