This has been a large goal in biochemistry: to understand how the proteins can assemble into 3-D arrays via their genetic coding. The shapes of the protein structures dictate the function. Minor changes in the structure can greatly enhance or block enzyme activity sites within the proteins combined structures. Basic chemistry concepts help explain the structure at certain bond distances, but can be hard to predict over large amounts of bonds.
